Injectors for starters, there's really two options, on car and off car. The Off car option is much more time consuming, and normally more expensive if you don't have an ultrasonic bath at home or work to use. But it will normally yield better results than just running a slug of injector cleaner through with the fuel.
Running the recommended dose of a good quality injector cleaner like Wynns or Nulon through it would be a good spot to start.
Another bit worth cleaning (but it's a whore of a job) is the sump. There's a how-to on dropping the sump. It's a big job, and hasn't got any real 'performance' gains to be had, but at least you'll know that it's nice and clean in there which will help keep your oil in better condition for longer.
The other option is to flush the oil system with some crappy black and gold motor oil and diesel. About a 50/50 mix of the two (from what I've heard) gives the best results. The only problem with this method is that sometimes you end up with so much crud in the sump that it blocks the oil pickup and you HAVE to drop the sump then.
Flushing the cooling system is good to do if it hasn't been done for a while. Doesn't take much to do on a S2 engine, takes a bit longer on the S1 just because of the thermostat position. I always thought my cooling system was doing a good job until I flushed it, now the temp gauge sits a full segment lower than it previously did at full operating temperature.
If you want to get into the real nitty-gritty parts check out the pushrods, and the hydraulic tappets, these can get a bit 'gummy' over time. There's a how-to on that as well.
